This post deals with the formating of input file for RNA editing sites detection
I recently worked on the identification of RNA editing sites from chloroplast sequences. Since I have multiple genes, I need to use a batch style in order to detect RNA editing sites in one-time-way. The help page explains how o prepare the file for batch submission.
The input file for batch mode is a tab-delimited text file that contains the following five parameters separated by a tab, with each sequence to be tested on a separate line:A sequence name (must be unique and less than 30 characters).The gene name (must be identical to one of the gene names listed in single-sequence mode.)The codon position of the first nucleotide (must be 1, 2, or 3).The cutoff value (must be between 0 and 1).The DNA sequence (must be IUPAC symbols only and less than 10 kb in length).
How did I deal with this?
Here is one example for accD gene.
cat gene_accD | awk 'NR==2{print "species_name"}2' \ #returns the species name
| awk 'NR==3{print "accD"}3' \ #returns the gene name in accordance with PREP sUITE nomenclature
| awk 'NR==4{print "1"}4' \ # returns the codon position of the first nucleotide
| awk 'NR==5{print "0.8"}5'\ # returns the cutoff value
| awk '{if (NR!=1) {print}}'| awk -F'\n' '{$1=$1} 1' RS='\n\n' OFS='\t' > accD.rna.ready # create a tab-delimited text file
# that contains the five parameters separated by a tabThe expected output looks like this:
species_name accD 1 0.8 ATGGAAAGATGGTGGTTTAATTCGATGGTGTTTAAGAAGGAGTTAGAACGCAGGTATGGGATAAAGAAATCAACGGI used the same for the remaining genes and concatenated all results into one .txt file as input for PREP Suite tool[1].
Note: A total of 35 genes are supported by PREP Suite including: accD,atpA,atpB,atpF,atpI,ccsA,clpP,matK,ndhA,ndhB,ndhD,ndhF,ndhG,petB,petD,petG,petL,psaB,psaI,psbB,psbE,psbF, psbL,rpl20,rpl23,rpl2,rpoA,rpoB,rpoC1,rpoC2,rps14,rps16,rps2,rps8, and ycf3 genes.
